Every time I spawn, I get a message stating my throwing weapon proficiency is to low. I don't even have a throwing weapon bought much less equipped on my character.
I did at one point have throwing axes with a difficulty of 2, and my throwing skill is 52 with power throw of 5. I was still getting the error then, and now that I don't even have any throwing weapon equipped I'm still getting the error.

You need ~ 13 wpf per power throw for that message not to appear.
Remember that heavier armours reduce effective wpf. So even if you had 65 wpf in throwing to satisfy your 5 power throw, if you wear heavier armour than say leather, that message will still appear.

AFAIK as long as you have power throw and lack the necessary WPF the message will show regardless of whether or not you have a thrown weapon equipped.
